A bundle discount that works in the cart but vanishes at checkout is one of the most frustrating (and costly) problems in a Shopify store. The good news: it's usually one of a short list of causes. This guide walks through them in the order you should check, from the 30-second fixes to the structural ones, and ends with why the problem often disappears entirely when the discount is applied natively at checkout.

Work through these one at a time and re-test after each. Changing several things at once makes it impossible to tell what actually fixed it.

First, rule out the testing mistakes (30 seconds)

Before assuming the discount is broken, eliminate the two things that fool almost everyone:

1. You're testing while logged into your admin

Testing in the same browser where you're logged into your Shopify admin can produce misleading results: admin sessions sometimes behave differently than a real shopper's. Always test in a private/incognito window, logged out.

2. Browser cache or cookies

Stale cart cookies and cached theme assets can misrepresent what's actually being applied. Open a fresh incognito window and rebuild the cart from scratch before you trust what you see.

If the discount appears correctly in incognito, there was never a real problem, just a testing artifact.

Next, check the discount configuration

3. The discount isn't active or in its date window

Confirm the discount is set to Active and that today falls inside its start/end dates. A scheduled discount that hasn't started (or has expired) simply won't apply. It sounds obvious; it's a top cause.

4. Minimum requirements aren't met

If the offer requires a minimum quantity or subtotal, the cart has to actually meet it. For a mix-and-match or tiered bundle, that means the shopper needs the full threshold: "pick any 3" won't fire on 2 items. Double-check the exact rule.

5. Combinations aren't enabled, so discounts conflict

This is the big one. In Shopify, every discount belongs to a class (product, order, or shipping), and two discounts only stack if each one explicitly allows the other's class in its combinations settings. If a shopper already has another discount applied and your bundle discount doesn't allow that class (or vice versa), one of them silently loses.

A few rules worth memorizing:

  • Outside Shopify Plus, only one product discount can apply per line item, so two product discounts won't stack on the same item (discount combinations).
  • Products in a Buy X Get Y discount are ineligible for additional product discounts.
  • Shopify allows a maximum of 25 active automatic discounts; customers can apply up to 5 product/order discount codes plus 1 shipping code per order.

If your bundle discount competes with another promo, open both discounts' combination settings and make sure they opt into each other.

6. A sold-out component

If one variant inside a bundle is out of stock, the whole bundle can read as unavailable and the discount won't apply. Check inventory on every component, including the specific variant (size/color) the shopper selected.

Then, check for app and checkout conflicts

7. Another app is fighting for the checkout

If you run multiple apps that touch pricing (volume discounts, quantity breaks, post-purchase upsells, another bundle app), they can compete for control at checkout, and one overrides the other. Temporarily disable other discount/checkout apps one at a time and re-test to find the culprit. If you recently installed something new, start there.

8. A fast-checkout / one-click button is bypassing standard checkout

Express buttons (Shop Pay, "Buy it now," and third-party one-click checkout apps) can route the shopper around the standard checkout flow. Some discount setups don't carry through that path. Test the normal cart-to-checkout route and the express button separately to see if only one breaks.

The root cause behind most "vanishing" bundle discounts

If the discount looks right in the cart but not at checkout, check where the discount is calculated. Some bundle setups show a discounted price on the cart page using theme code or JavaScript, or create a draft order. Those methods can show a price in the cart that the standard checkout then recalculates, which matches the symptom you're troubleshooting. Your app's documentation or support team can tell you which method it uses.

The durable fix is a bundle discount that runs on a Shopify Discount Function. A discount function executes inside Shopify's checkout and decides, server-side in a few milliseconds, whether the discount applies and how much it's worth. Because Shopify itself calculates it in checkout, there's nothing to "carry over" from the cart page.
